微波殺菌設備是利用了電磁場的熱效應和生物效應的共同作用的結果。微波對細菌的熱效應是使蛋白質變化，使細菌失去營養，繁殖和生存的條件而死亡。微波對細菌的生物效應是微波電場改變細胞膜斷面的電位分布，影響細胞膜周圍電子和離子濃度，從而改變細胞膜的通透性能，細菌因此營養不良，不能正常新陳代謝，細胞結構功能紊亂，生長發育受到抑制而死亡。此外，微波能使細菌正常生長和穩定遺傳繁殖的核酸RNA和脫氧核糖核酸DNA，是由若干氫鍵松弛，斷裂和重組，從而誘發遺傳基因突變，或染色體畸變甚至斷裂。
